Bowa began his coaching career with the San Diego Padres and later returned to the Phillies as a coach. Though his tenure as Phillies manager ended in 2004, Bowa continued to contribute to the game, serving as a coach for the New York Yankees, Los Angeles Dodgers, and other teams. His encyclopedic knowledge of baseball and his ability to connect with players kept him in demand.
